I did not run any wiki synthesis yet. The vault is ready for the next phase: audit the copied corpus, decide whether `generating-philosophy/` is the first corpus to compile, then create `wiki/sources/` pages before higher-level concepts/arguments.
Cross-runtime note: I changed only the new vault-local files. Claude gets `CLAUDE.md`; Codex and other agents get `AGENTS.md`; your existing main vault and global configs are unchanged.

My recommendation: next do a second controlled copy pass for Learning non-markdown sources into `raw/learning-files/`, with a manifest and no synthesis yet. Then copy `Sessions/` and selected `Writing/research/` material separately, because those are sources of your thinking rather than external academic sources.
On the oversized file: it still exists in Learning at:

There is a good quick way to reduce the storage pain: APFS clone copies.
Your Mac’s `cp` supports `-c`, which uses `clonefile(2)`. That creates normal files in the new vault, but the data blocks are shared copy-on-write, so it should be nearly instant and should not immediately consume another ~498 MB. If either copy is edited later, APFS stores the changed blocks separately. Since `raw/` is read-only, this is almost exactly what we want.
The better plan is:
1. Clone-copy recent `.pdf`, `.epub`, and `.txt` sources into `raw/learning-files/`.
2. Record them in a manifest.
3. Do not commit those binaries into git, because that would bloat `.git` and defeat the point.
4. Later, create derived text extracts only for selected sources or selected corpora, not everything blindly.
I would avoid symlinks for this. They save space, but then the new vault is not really self-contained; if Learning moves, Google Drive hiccups, or a path changes, the “bedrock” cracks. APFS clones give us the low-space benefit while keeping real files in the vault.
A full markdown/text conversion for every PDF/EPUB is not the right first move. Better: keep original sources in `raw/`, then extract text on demand into a derived folder when an ingest needs it. That keeps setup fast and avoids spending days generating low-value text dumps.
One important adjustment before copying binaries: add gitignore rules for `raw/**/*.pdf`, `raw/**/*.epub`, and maybe `raw/**/*.txt`, then commit only the manifests and instructions. The files stay in the vault; git tracks the system around them rather than stuffing half a gigabyte of source files into history.

That convention is documented in [wiki/sources/README.md](/Users/nickyoung/Agent%20Research%20Vault/wiki/sources/README.md).
Current status, according to the later handoff:
- The original raw corpus is source-paged.
- Complete clusters include Lipton, Williamson, Bengson, Walton, LLM reasoning, Blackford/Broderick, Dellsén, Machery, plus some standalones.
- Next useful work is concept-page enrichment, not more basic source-paging.
- The four concept pages should absorb material from Walton, Dellsén, Blackford/Broderick, and Machery.
There is a small messy bit in git right now:
- `.obsidian/app.json` has a newline-only diff.
- `AGENTS.md` has an accidental `[]()` before the title.

I did not change anything just now. Then I cleared the TaskNotes cache and queried the plugin directly with `tasknotes.cacheManager.getAllTasks()`. It returned all nine as `pickedUp: true`.
I also checked the UI-facing Bases views:
- `TaskNotes/Views/tasks-default.base` → `All Tasks` includes all nine
- `Unscheduled` includes the parent and all eight child tasks
So they should be picked up by TaskNotes inside Obsidian. When we complete each one, I’ll set `status: done`, add `completedDate`, update `date_modified`, and then close the parent when all children are done.
